Kenny Jackett's men were on the wrong side of a 6-0 scoreline against Birmingham on Saturday but finally gave their fans something to cheer about.
After one strike in their previous eight games, Harry Kane also netted twice as the Lions went goal crazy against their League Two opposition.
Henderson was returning from hamstring and hip problems and it took him just seven minutes to open the scoring with his 10th of the campaign.
Kane's shot from 25 yards out turned into a decent pass, with Henderson given time to turn and curl home into the far corner.
The second goal came four minutes from half-time after Dominic Green lost the ball near the centre-circle.
Liam Trotter eventually slipped the ball to Kane and the 18-year-old striker drove into the bottom corner.
The hosts sealed a fourth-round tie with Southampton with three goals in the second half, starting when Trotter set up Henderson for a tap-in.
Hendo's hat-trick came from the penalty spot after Richard Rose tripped Kane.
Then Kane added another with a diving header after Henderson nodded a deep cross into his path.
It gave a group of quiz winners from BBC show Eggheads more to celebrate - after they spent a slice of their £1,000 prize on sponsoring the clash.
